Yeah I understand the trouble it was hard for me to update from 9.7 to 9.8, I can't imagine how it is from 9.8 to 9.9 with all the changes, but the good thing is, I've been checking the SVN a lot lately, and the modifications made to the templating system is now much more stable and clear. And I think from 9.9 and on (I hope) things should be a little more simple.
My advice to you is install a clean version of 9.9 somewhere other than your live site, rework the templating, import your database from your live site, see if everything is good. Then, put your live site offline, upgrade to 9.9, just copy your reworked template, re-import your database, and everything should be fine. That's what I did once. Just BACKUP, BACKUP AND BACKUP everything so you could still revert everything as if nothing happened.
