I have been having issues with my menu disappearing and it took me a minute to figure out that it was when I enabled anything that goes in the side bar. I haven't edited the templates except for the header and that was to insert a simple image. I disabled the Google awords, private msg and anything else that went into the side bar and it works perfect.
