Related links show up but when I click on them here's the message I get....

Have you noticed the URLs for the related stories ?

I have something like this http://www.domain.com/story/title/bl...la-story-title when it should be http://www.domain.com/category/bla-bla-bla-story-title

This is a big problem, do you have a fix for it ?

And I got weird situation here... On this page I do have Related Links, but on this one not! And I have no clue why is this happening. All stories use tags.
Any clue?

It's true. But the solution of this problem is this: you need to activate tags, I didn't know this. I've never coded anything in pligg before. Cheers, anyway.
